EN Long terminal repeat (LTR)-retrotransposons consti-tute a significant part of eukaryotic genomes and in-fluence their function and evolution. Like other RNAviruses, LTR-retrotransposons efficiently utilize theirRNA genome to interact with host cell machinery dur-ing replication. Here, we provide the first genome-wide RNA secondary structure model for a LTR-retrotransposon in living cells. Using SHAPE prob-ing, we explore the secondary structure of the yeastTy1 retrotransposon RNA genome in its nativein vivostate and under definedin vitroconditions. Compar-ative analyses reveal the strong impact of the cel-lular environment on folding of Ty1 RNA.In vivo,Ty1 genome RNA is significantly less structured andmore dynamic but retains specific well-structured re-gions harboring functionalcis-acting sequences. Ri-bosomes participate in the unfolding and remodelingof Ty1 RNA, and inhibition of translation initiationstabilizes Ty1 RNA structure. Together, our findingssupport the dual role of Ty1 genomic RNA as a tem-plate for protein synthesis and reverse transcription. This study also contributes to understanding how acomplex multifunctional RNA genome foldsin vivo, and strengthens the need for studying RNA structurein its natural cellular context
